Did you just upgrade from a version less then Thesis 2.4 to the latest as it looks like you have the old known issue with that upgrade?

    Running this should help: https://diythemes.com/thesis/rtfm/boxes/fix-css/

At least you have it working!

As there is almost no scenario that would cause our skin to be the source of this issue it may also be useful to go through DIYThemes.com support to find out the root cause.

I do see looking at your root Thesis CSS file that the Fix CSS box has fixed the issues I saw that definitely had to be causing some issues, even if they weren't as obvious.

However, if just putting the CSS somewhere else works for you then I would suggest taking it all out of the customizer and adding your Custom CSS only using something like https://wordpress.org/plugins/custom-css-js/ which will allow you to paste the CSS and also include as an external file via its options. Instead of using the Thesis Custom CSS tool.
